Two operators will collect you, so stop optimising for the terminal
Most stopover advice on the internet assumes you must be standing at the San Jose terminal at dawn. For two operators, you do not.
Fortwally and Eulen Joy run free hotel and airport pickup, charging around ₱700–800 from the airport against the ₱650 walk-up van fare. That premium of ₱50–150 buys you a door-to-door start, and it removes the entire argument for sleeping 7 km north in San Jose next to a terminal you no longer need to reach. Book the seat the day before in high season — vans run roughly hourly through the morning and fill from December to May.
If you would rather take the bus, it leaves from the San Jose terminal itself, so a dawn tricycle at ₱150–200 comes back into the picture. Ask your hotel to book that tricycle the night before; finding one at 04:45 takes longer than anyone expects.

River in the morning, El Nido in the afternoon: read this first
It is the most appealing plan on this page and the one most likely to cost you a day. Here is exactly where it breaks.
The theory is clean: sleep in Sabang, take the 08:00 boat before the day-trip convoys land around 10:00, be finished by 10:30 and head north. The problem is the road. Sabang to El Nido via the Salvacion junction is clunky, current direct van schedules are unverified, and most people end up backtracking toward the city — which turns a 5 h 30 run into something considerably longer, arriving in El Nido after dark on a mountain road.
The second problem is capacity. Travellers have been turned away when tours filled and needed two nights in Sabang instead of one — that is where the book-ahead rule comes from. The permit is the scarce resource, not the bed: no permit, no entry, and the park says so on its own notice board. If your onward flight or booking is on the other side of that day, you are gambling with it.
So: do the Sabang-then-north version only if you have a permit already held, a spare day, and no fixed booking in El Nido on the arrival night. Otherwise do the river as a day trip from the city and leave north the following morning, unhurried and with your bags where you left them.
Why the same-day river-and-transfer plan fails
Pickup, if you are doing the river from the city
Joiner tours collect from city hotels between 06:30 and 08:30 and work outward from the centre. Two hours over the karst ridge to Sabang. Already, the day has no slack in it.
The convoys land, and the wharf queue starts

Back in the city, if everything went right
The last useful El Nido departures are the 15:00 and 17:00 vans. Catch the 17:00 and you arrive around 22:30, in the dark, on a mountain road, after a 7 to 10 hour day. Miss it and you are paying for a bed you did not plan.
What you should have done
Sleep in the city, leave on the 07:00 or 08:00 van, and arrive in El Nido by early afternoon with the day intact. The extra night costs ₱800–4,700; the failed chain costs a day of El Nido, which is worth more.
There is no official left-luggage, and here is what people actually do
If you are doing the river on the way north, your bags are the hardest part of the plan. Solve them before you leave the city, not at the wharf.
There is no official luggage storage at the Sabang wharf, the terminal or the park. The three workarounds people actually use: a private driver who holds the bags in the vehicle for the day, which is the cleanest answer and worth negotiating into a private-transfer price; a named restaurant near the boat-station car park in Sabang that will watch bags as a favour to customers — ask, buy lunch, tip; or simply overnighting in Sabang, which turns the problem into a room key.
Some hotels in the city will hold bags for a night or two if you are returning, which is the reason a round trip out of one city hotel beats a one-way chain for anyone travelling with more than a daypack. If you are on a joiner tour, ask the operator directly before you book — capacity in a shared van is limited and a 15 kg bag per person is not something they can absorb quietly.
